OEM Bimmer Parts

Hi,
I'm brand new to the site and fairly new to BMW ownership. So, thanks in advance for your patience. My blue/grey 2005 X3 ("Bluemer") just had its first birthday. Unfortunately, it's also celebrating the third time that there has been significant water accumulation on the car floor (post rain every time), due to a sunroof problem. The first time, they added a "missing part" to the sunroof and pulled and replaced the rugs. The second time they replaced the sunroff entirely, but only "baked" and reinstalled the rugs. I'm waiting to hear what the third time will bring.
Aside from the fact that I didn't buy a "luxury" car to have it in the shop regularly, I'm afraid of any invisible damage (rust? mold?) that may appear down the road. I'm also concerned about the impact on resale assuming this shows up on service reports that would be reviewed by a future buyer.
Any advice? Any reading up on this that I can do? Is this a substantial defect or am I crazy? (I open myself to all sorts of answers, I realize.) Anyway, thanks. -dmm
